Keep in mind that PS3 doesn't support most subtitles unless contained in an avi (and only srt or idx/sub). I prefer using a variety of interfaces and you should experiment to see what works best for your needs. Of course, if you want, you can use avidemux for pretty much everything too. You can also use mkvinfo, mkvextract, mencoder and MP4Box through the terminal. You can use yamb through wine to strip tracks and reassemble in an mp4 container.
